Windows Server - SBS2003 after removing ISA

For some reason when I join a new workstation to the domain the IE
still sets itself up to use proxy. I checked all the GPOs and there is
no setting anywhere to use proxy. Any ideas?

Are you still installing the firewall client application? (it will setup IE
if enabled).
